Jones has receive a Guggenheim Fellowship in 1986 and elected a Fellow of the royal society in 1990. In 1991 he was awarded the New Zealand Government Science Medal and given an Honorary D.Sc. this time from the University of Auckland in 1992. In 1993 he was awarded a second honorary D.Sc. This time from the University of Whales. Also in 1993 he was elected to the American Academy of Arts and Sciences.
